I'm no expert here but on my 46 Ford There was a similar problem and I finally fixed it by lineing hood to body first and slowly moving each side half way and checking that the hood stayed square to the body. I also changed the elevation above the frame from what I thought it should be. Everything on my car looks good not perfect. Keep in mind these cars never were perfect and some hammering, bending, and welding my be the answer.

Cream4dr46 is correct.

Start with the hood first. Align it to the car as prefectly as you can, then align the fenders etc to fit that. Keep in mind as said already, tolerances were pretty big in the past

If you are looking for perfection you need to spend a fair amount time doing metal work or hire a pro in your area

It's only metal, It does not know if it is on a 50 Merc, or on a Lambo. Make it do what you want.
